芽枝霉门（学名：Blastocladiomycota）是真菌界的一门[1]，生存于土壤及淡水之中，且绝大部分为腐生[2]。
芽枝霉门有一纲、一目、五科。其中的三科中，有些物种为病原体，会感染水熊虫、水蚤、线虫、多种水生和半水生的植物以及孑孓等生物[2]。
芽枝霉门原本归于壶菌门之中，但2006年对DNA序列的研究将其和其姐妹群——新美鞭菌门提升为门[3]。
