持久自由行動—菲律賓是持久自由軍事行動和全球反恐戰爭的一部分。^[11] 菲律賓當局通過開展持久自由軍事行動打擊該國境內的聖戰恐怖組織。截至2009年，約有600名美國軍事人員在棉蘭老島向菲律賓武裝部隊提供諮詢並協助菲律賓武裝部隊打擊伊斯蘭恐怖主義武裝分子。^[12] 截至2014年，中央情報局已派遣中央情報局特別活動中心的準軍事人員追捕並殺死、抓捕菲律賓的恐怖分子（阿爾蓋達組織、阿布沙耶夫）頭目。 ^[13]
